I am not asking anyone to justify the reasoning, but can someone explain the reasoning of a tournament "insisting" you play a d3 team? Is there something tied to an NCAA rule?
Also, do these stats show up in ORats and other stats on college bb ref?

I think the only stat that you usually see is the overall team W-L record. Of course, that win doesn't count when computing RPI and the like (unless that game is somehow lost).
Here's what always got my goat: within the past couple of years, there were Princeton players that got Ivy Player of the Week honors for their stats in such games. That's just absurd.
And even this year--Aiken got Ivy Player of the Week and Cambridge got Rookie of the Week, and 2 out of the 3 games played by those honorees were non DI contests.

Could it be that the tournament wanted all of the participating teams to play a DIII-level team, so that everyone would be "assured" of at least one win by the time they reached the tournament?

As for whether these stats count... at most sites (Bart Torvik, KenPom, Hoop-Math), no. College basketball reference might include them, I forget...
I only include non-D1 games if the team is better than the worst D1 teams, and then I place that ORAT/DRAT as the adjustment for that team. For instance, MIT stats count in my Harvard PBP stuff, because MIT is better than the dregs of D1. Brandywine, Emerson, Curry, J&W won't because they're worse to far, far worse.

Also, the good news on this is that it's a complete freebie game. Doesn't count as an actual one of the 27 because it's lumped into the Gulf Coast Showcase MTE.
Now, if there isn't something that mandates you play a non-D1 school as part of it, technically, Penn could have scheduled any other participant in the showcase and played them as a free game instead of Brandywine.
